EM is a buggy (9iR2 included) and slow tool. I only use it if I don't have another tool having the same functionality. Try TOAD.

I had similar hanging problems when doing schema compares between 8i and 9i databases. A documented (metlink) fix for hanging while doing large schema compares was in increase the Java mem allocation in a EM config file. Try searching metalink.

TOAD is a developer and DBA tool. It's very widely used. Check on www.toadsoft.com for a trimmed down freeware(?) and www.quest.com for a trial version.
